Is there a big difference between the Yakima Loadwarrior and the Megawarrior? Can I still carry my bikes up on top of my car with one of these on there?

The big difference between the Yakima Loadwarrior, and the Megawarrior is the dimensions, Megawarrior (52l x 48w x6.5d) vs, Loadwarrior (44l x39w x 6.5d). The Megawarrior also comes witha moveable accessory bar so you can mount bike or ski mounts onto the Megawarrior, or you can just mount stuff on your Yakima Loadbars if you have room.
