fairings and scratches

I've had racks and fairings on my cars for as long as I can remember. The fairings always leave marks on the roof over time from rubbing and from dirt getting trapped. Has anyone figured out a way to protect the paint from the bottom of the fairing? I use the larger, more effective, old style Yakima fairing with the rubber trim on the bottom edge. I've thought about putting more padding or something on the trim but haven't figured anything out yet.
